The Media Center bundle does ship a Jellyfin of its own (the container is called sb-jellyfin-media) and there is no switch to swap it out for yours, but nothing makes you use it. Sonarr, Radarr and qBittorrent simply write finished files into your Media Root folders, so you can point your existing Jellyfin libraries at those same folders and carry on as normal. One thing to know: the standalone Jellyfin module cannot be installed alongside the bundle.
